SAGEMath ( http://www.sagemath.org/ ) is a growing Free alternative to the 3 'M' ( Maple, Matlab, Mathematica ) and is becoming more and more interesting for graph theory.
With just a few lines of easy Python, it is now possible to start computations using very efficient algorithms. Plus, if it is not, you can write it yourself, and publish it. ;-)
